Can I use Platform Builder to build a new OS and then flash the microprocessor chip myself?

No. As noted earlier, the Pocket PC OS is based on Windows CE, but includes additional components that are not available in Platform Builder. If you flash the chip in your device, you lose all of those extra components and you will not be able to reproduce them in Platform Builder.
