You may not get to “Vatican city” unless you are resident, or you have to attend the Archives, the Library, etc. You may visit St. Peter Basilica (free entrance) and the Vatican Museums (the entrance is 14 euros, and the Roma Pass is not valid). The nearest station is Ottaviano. Cipro-Musei Vaticani is useful coming out of the Museums, not to queue before entering (nor to the Basilica). Roma Pass has also the function of showing many visitors the incredible number of museums that Rome offers.
