This is done by default. Unless you specify otherwise, GrailEXP will use the blastall executable located in $GRAILEXP/blast/blastall and the repetitive database located at $GRAILEXP/repbase/repbase. If you do NOT want your exon candidates filtered for repetitives, then use the –nofilter option.
