The kit provides two 5V powered-in lines. Normally these are used for the BBTK microphones but can also be used to accept scanner sync pulses. You should alter your scanner sync pulse characteristics so that it is long enough to be detected by the kit (0.10~1ms). When you capture sequence you will also capture the scanner sync pulse as well as visual presentation timing and response data. In the data analyser you will be able to see the relationship between the scanner sync pulse, the visual presentation and any responses (using either the BBTK response pad or passive switch closure monitoring). With this additional data you should be able to correlate brain activity on any give slice with exact presentation and response data.
