For ID mapping you can use the UniProt-PIR mapping service: http://www.uniprot.org/mapping/ You can also use the Batch Retrieval for GI to UniProtKB mappings (http://www.uniprot.org/batch/) to search UniProt using NCBI GI numbers. PIR also supplies another file (NREF2ids.dat.gz) which is updated regularly at ftp://ftp.pir.georgetown.edu/pir_databases/nref/ which provides – NREF ID to PIR ID(s), SW/TR (UniProtKB) ID(s), Genpept/Refseq GI number(s) and PDB ID(s) mappings.
