If it’s a set-in pet stain, try a pet odor remover from a pet store (Pet Smart, Pet Co. or some thing like that) you can also find pet odor remover on Amazon. The names of a few are: Simple Solutions Pet Stain and Odor Remover, Simple Solutions Extreme Pet Stain and Odor Remover, Nature’s Miracle Stain & Odor Remover, and Complete L7703 Pet Stain/Odor Eliminator. To use the product, test it on a small area to make sure it doesn’t cause unsightly stains if it’s something that is visible, or degrade the material.  If these don’t work you may just have to throw out the cushions/padding.  New foam rubber can be bought for couches and pillows at a sewing store (Jo Annes, Michaels, Hancock Fabric).  Simply zip off the fabric covers for the cushions, measure the cushion inside, go to the store, buy new padding, and zip it into the old fabric cover.

you could try with some baking soda and vinegar, scrub with a sponge, and let it dry.

Also there is an aerosol product (vanish) that works the same way.
