I have had the Content Update done and when I click on the clickbank links I can see my clickbank ID?
First, you can be assured that your Clickbank ID was added to all the clickbank products on your website (I do this in one go, so it is not possible to have some correct and some incorrect IDs). As long as you provided me the correct Clickbank ID in your content update questionnaire it will be present in all the clickbank product URLs. Secondly, some vendors will cloak your clickbank ID. This means that although you used a clickbank hoplink with your ID in it, they hide it from the visitor. This is beneficial for you because it reduces the chance of someone removing your ID.
