Molecules are made up of atoms of different elements. Atoms are made up of protons and neutrons in its nucleus and electrons going around the nucleus. To get more advanced protons and neutrons are made up of quarks, the smallest known units of matter. All matter is made up of leptons, an example being electrons, and quarks, which make up neutrons and protons. This actually means that not everything is made up of atoms, because there are different combinations of quarks then just protons and neutrons.
