The primary difference between these two is based on the basis of handling the database tables. WordPress MU creates a distinct set of tables for each and every blog on the other hand Lyceum modifies the basic WordPress table structure to append blog information to the tables.

The main difference between Lyceum and MU is the database schema. MU creates a set of tables for each blog in a system. Lyceum uses a fixed number of tables for the entire system. More info here.
