The file created in the destination FTP directory is recreated every time you convert your website, thus it will always contain the latest changes only. The file created in the Uploads directory contains all of the changes made since the last time this file was deleted. This file should be deleted every time you upload your website to your web host. This way you will always know what files need to be uploaded, even if you have converted you website many times before uploading.
