This appears to a bug (or a deliberately crippled feature) in PowerPoint 2004, making it less capable in polytonic Unicode Greek than Word 2004 and Excel 2004. The characters from the GreekExtended range default to Lucida Grande and cannot be changed to Times, Helvetica, New Athena Unicode, or other appropriate fonts. PowerPoint 2008 does not have this limitation. The workarounds in PowerPoint 20004 are: (1) use Lucida Grande for all your Greek; (2) use traditional GreekKeys fonts instead; (3) if the Greek is limited, use an image; (4) if the Greek is more extensive, prepare a PDF from Word and insert it in the PowerPoint slide.
