In the Analysis Options window, at default , the parameter called Analyzing enzymes cutting number of times is set at “From 1 to 2 times”. All those enzymes that cut more than two times on the sequence are not displayed in the vector map. Please uncheck this option on the Analysis options window. Click OK and perform restriction analysis on the sequence by clicking Analyze. This will make all the restriction sites visible on the vector pane.
