When I import Affymetrix data, FlexArray shows a warning message related to the CDF library file. Is this a problem?
If you have a valid CDF file for your chip type, make sure that you specify the folder name in which it is located when you import your Affymetrix data. But even if you don’t have a CDF file it isn’t really a big problem: the CDF file specified during the import of raw data isn’t required to perform analysis. At most, you will not be able to perform certain visualizations of your raw data. When I import Affymetrix data with a CDF file, FlexArray displays the MM/PM status of probes, but this information appears to be wrong. Yes, one of our users has recently discovered that FlexArray does not assign MM/PM status to Affymetrix probes properly. For the time being, a patch for this problem is available.
