SquirrelMail is a view into your inbox on the mail server. If you have downloaded all your new e-mail into your current mail client (outlook, thunderbird, entourage or eudora for example) and not specified to “Leave a copy of the message on server” you most likely won’t have any messages sitting in your inbox. If you want to keep a copy of the message up on the server, you will need to make that specific request through your mail client. By default, most mail clients do not keep a copy of mail messages on the server. A caution to keeping all your mail online, you have a limited server space per domain with Alpine Internet Solutions. By default that limit is 100MB worth of storage.
